Isekai has saturated the market, but you’re not looking hard enough for the good stuff
Isekai just got popular, they are a simple narrative device and also this has less to do with anime and more to do with light novels.
Anyway, it's incredibly easy to avoid and not even shonen is Isekai. I actually can't think of many manga (that aren't adaptations of light novels) that are Isekai. It's pretty much an exclusively light novel trope/device and mainly works in that setting since it's almost all told from the fish out of water perspective (you're almost always in the MCs head). Take Overlord as an example, the anime and manga really don't do well as adaptations of the isekai because all the key poignant and funny parts are from only the MCs perspective. Like you literally don't get the horror of his personality slowly being ebbed away by lichdom.
Lots of anime are based on light novels. There's a Japanese site that's like youtube for light novels, they went through an iseaki boom, and anime companies ran with it.
I like isekai and think it is a good story telling medium for bad writers with a cool story to tell.
Lots of anime have had a clueless character that needs things explained to them in order to expo dump, making it the main character with an in-universe explanation for their ignorance is a nice little patch that can dispose of a retarded character and replace them with a fish out of water.

There's 5 popular non-isekai shows from this season. We're at a point now where Isekai is running out of steam as a genre, that's why shows like Handyman Saitou or Reincarnated as a vending machine or dead mount death play are being made, because the strain of the genre you are talking about is basically tapped. I mean really, what shows are there like what you are describing this season? Summoned to another world for a second time and cheat skill from another world or whatever it is? I guess throw in summoned to another world with my smartphone season 2 as well.
